BLUP methodology and index theory are discussed in an unified view. A great emphasis is put on the properties of the animal model (AM) BLUP and on complex models derived from the AM-BLUP. The annual genetic gain and the factors of efficiency of selection are discussed in detail, with an emphasis on long term joint optimisation of genetic gain and inbreeding and on marker assisted selection. Breeding plans and crossbreeding plans are also discussed. Advanced mathematical tools are provided when necessary.
